Your 003_intelkit_big photo “003_Intelkit_big.jpg” has the i486DX 33MHZ chip upside down. I saved your photo, then selected the i486DX chip around the black shadow part, then did a rotate 180 degrees. Now all three chips (i486SX, i486DX, i486DX2) all have the alignment square pin in the lower right corner of the package – so the dies are all same side up now. It’s a quick 3 minute fix.
